The location of the registration page can be changed, but that Register link stays the same.

I don't believe that this is an issue. The System.UserRegistration page tests if Main.UserRegistration exists and includes it if available, otherwise it includes the default registration page. So it should be okay to always link to the System.UserRegistration page.
