The problem is that tools/configure directly modifies the $Foswiki::cfg entries. This bypasses the ONSAVE handler, so encoding can't happen.

Instead of modifying the config directly, insert the {Config}{keys] = 'value' into the Params->{set} hash. They are then processed by the Save wizard and the handlers are invoked.
